[Solved] TimelineMax remove() kills the timeline?

Because you're putting everything on the same timeline. Look closely at the names.

 

var box1Timeline = new TimelineMax();
box1Timeline.from("#box1", 1, {y:100},0);

var box2Timeline = new TimelineMax();
box1Timeline.from("#box2", 1, {y:100},1); // box 1 timeline ?

var box3Timeline = new TimelineMax();
box1Timeline.from("#box3", 1, {y:100},2); // box 1 timeline ? 

 

 

Also, you're using an old version of GSAP. In the JavaScript settings in CodePen's editor, search for GSAP.
